Wood chips is best for getting new plants, Fertilizer is best for waiting for plants with long maturation like JQB, Duketater, or the Drowsyfern. Clay is good for wanting to enhance powerful setups, and dirt can be used whenever, there's no issues with it.
The current garden guide is rather incomplete. For one, I don't think it ever mentions that the cost increases as you plant more. Furthermore, it definitely doesn't mention the fact that a plant's effects actually increase as the plant matures.
